Dear Slawek,
1. In my opinion, it would not be advisable to have a skylight at the centrepoint of the house.
2. If one really wants to do so, have to make sure that the top-down view of the house is exactly a square. And in place of the skylight, a court-yard would be a better alternative. Here, square is represented by the earth element and under geomancy it symbolises authority and justice.
3. (The difference between a court-yard is that it is opened as opposed to a skylight where it can be closed ).
