Thanks for the recent photos.
Overall, a Bagua (Pakua) mirror above the window should be ok since you are unable to implement the rest of the other cures. It should be able to neutralise the sha qi. (It would nice to have more - but OK.)

The skylight in the middle is acceptable. In fact many of the older Chinese houses do have skylight coming in to the middle court yard.
However, if it would not be acceptable if there is a tree exactly in the middle of the court yard. As in one of the recent mail, I mentioned that it is inauspicous to do so.
Ideally, the staircase, should be avoided at exactly the centrepoint - and also it should have one or two or more turnings (depending on the height of the building and landings)

It is common to have glass on the door.
There are subjective views on glass. Some say that it is `water element' while others say that it is of the metal element. While crystals, is thought to be either water element or earth element.
In my opinion, glass is made up of tight structures and I personally consider it as the metal element.
Frankly, I feel that there is'nt any issue with glass fixed to wooden doors.
